If Agent Smith took over Agent Johnson at that little park place does that mean he has also infected some of the machine mainframe place? cos when he cloned himself to Bane, he could control Bane in the real world? so what about Agent Johnson?!?

Thats a good point, I hadn't thought about that, but if he was able to control Bane in the Real World, then he should be able to control the agents now, or at least have some influence over them.

Well... agents never die, they always switch bodies right before they do.

Also agents aren't coupled to the mainframe but individual programs...

And in reloaded it's no longer agent smith

He was only able to control Bane in the real world because he jacked back out of the matrix while controlling Bane. The agents to my knowlege are not apart of the mainframe just the matrix programming so they wouldn't be able to "infect" the mainframe.

Possible, depending on how well the Matrix and its programs are written. Basically it's like this: If the Matrix is written so that programs can work powerfully but not powerfully enough to override the mainframe, then it's no problem. Smith can overwrite as many agents as he wants and still not corrupt the mainframe. But if not . . . if they're linked strongly enough that Agent programs have to return to the source at one point or another to be reworked or rewritten or upgraded or whatever, then that could definitely end up being a problem for the system . . .

When Smith took over Agent Johnson, I think it was simply taking over the person that Agent Johnson was currently inside. Because you see him later on in the film, perfectly fine.

I always thought that the majority of agents pretty much look alike . . . *shrug*
