OK, if you know the Matirix is not real, how come you allow stuff in the matrix to hurt you?
Also, in Reloaded, whe Neo is on the mountin, he needs to get to the highway. he knows the matrix is a program, how come he did not use a simple GOTO command to get there instantly. (and no, because flying looks cool is not a vaild response). Neo can affect the matrix at that point, so he should have been able to do that.

2) Maybe he doesn't know how to do this yet? or There wasn't a body for him to morph into (as the agents do).

Well, actually it's all pretty much been answered.
The mind makes it real when you get hurt. If you believe something is real, your mind can do damage to you. If for some reason, if you dreaming one night, and your mind thought what you were dreaming was for sure real, a stab wound or something of the sort could cause a bruise or internal bleeding in real life.
There have been cases of this already. Where people have gotten mysterious wounds and marks, and it turned out (entirly theoretical of course), that it was all in their mind.
I guess you could say spontaneous combustion is kinda like the situation.
But regardless of any theories of real life, the Wachowskis were basicly just establishing it as a fact, and having a completly real simulation, that completly fools your mind into thinking it's real, can cause injury to your real self, despite the fact that it's only happening in your mind.
Neo has actually been able to bypass this and completly realising the Matrix isn't real to a degree, and controlling it as he sees fit more than others. Thus why he can survive something like, lets say, several bullet shots to the chest. ;)
Ok, now that thats out of the way...
Im not sure what you mean about Neo instantly putting himself somewhere. You can view the Matrix program, kinda like an example to our everyday program, but im not sure that it's that easy to do within something like the complex Matrix. The only explanation I could think of with what you're talking about, is like the backdoors that take you anywhere. But you need specific keys for that.
But putting it into the relation of what Agents can do is kinda silly. He can't really do what programs are able. He's just able to manipulate the Matrix somewhat. See it's falseness for what it is. But throwing in a why of that kind of magnitude seems silly to me. It's a movie. And you go to throw in some complexity sometimes. No one is really sure how complex and complicated the inside of the Matrix is, or how it works. So pretty much, the answer is summed up with fill in the blank. Neo just simply is not able to do something like that.
As for him flying, im just wondering why it took him so long to get there at the kind of speed he was going. Maybe he was just watching from a far, and then when he saw the exploding trucks, he was like "Hm... maybe I should go help them now."
