What about this theory: The machines are the ones plugged into the matrix so we can control them. Neo and all others are programs, and Zion is full of machines.

wouldn't buy this for a second, funny theory, but it doesn't work with the realm of film as a storytelling medium, the Wachowski's have a decent amount of respect for telling the truth, just not a great amount of it. the humans are humans, the machines are machines, nuff said

This is a great theory. I would hope that this is that truth and the other guy was just another lier....albeit a very informed one.
